The B and E commands don't seem to be working while SRP is running.

That's correct... because a marked area during a possible record operation is used for auto punch-in.

You don't think it would be good to be able to use B/E during SRP so long as it is BEFORE you hit enter? I'm thinking of when you are using SRP to listen to your last punch and would like to alter the marked area for the next punch without going to the MT transport or right click playback.

Just stop playback and then you can alter the marked area.
