Have you tried the shared resources of the USB interface?
See if they are sharing the same IRQ's with say you video, or sound card.

I have only had this problem recently on one Toshiba laptop.

How about using a main out for your sub, to free up an aux. I use one for main's (tops) and one for sub's, with bass and kick only, crossed over Linkwitz. Once set at sound check rarely ever touch...

Roll the SAC in right or left of stage, plug in the rack, run mic cables to the rig. Fire up the laptop and find the sweetspot, sometimes on a hightop table...
